Application of microbial identification system (Sherlock MIS) for identification of forest litter bacterial strains - preliminary results

This work has been related to the effect of climatic changes (especially warming) on communities of forest litter bacteria. We simulated this effect with use of litter bags with beech and/or oak litter transported to beech and spruce forest. After 2, 6 and 12 months of exposition we collected and analysed the samples. We measured quantitative and qualitative characteristics of bacteria and micromycetes community structure in all variants of forest/litter combinations (number of CFU, description of bacterial morphotypes, identification of dominant bacterial morphotypes with MIDI Sherlock Microbial Identification System). We found out that there were differencies in diversity in all variants in exposition time. From the first to the third sampling the CFU bacterial number has decreased whereas CFU micromycetes number has increased. Multivariate comparison (PCA based on relative distribution of bacterial morphotypes in samples) separated the oak litter bacterial community in spruce forest soil as the most different variant among the others. Studie se vztahuje k vlivu klimatických změn (zejména globálnímu oteplování) na společenstva bakterií a mikromycét lesního opadu. Tento vliv byl simulován prostřednictvím manipulačního terénního pokusu s uměle zaneseným bukovým a dubovým opadem do smrkového lesa. Po 2, 6 a 12 měsících byla provedena kvalitativní a kvantitativní analýza bakteriálního a mikromycetového společenstva exponovaného opadu. Rozdíly v biodiverzitě byly zjištěny ve všech variantách během expozice opadu. Bakteriální počty během expozice klesaly zatímco počty mikromycétů vzrůstaly. Mnohorozměrná analýza (PCA), založená na relativním zastoupení bakteriálních morfotypů ve vzorcích, oddělila jako nejvíce odlišné společenstvo dubového opadu exponovaného ve smrkovém lese. Analysis of bacterial isolates and community DNA from four different succession plots in post-mining area

Microbial communities of 4 different stages (initial [0 years after heaping of the excavated material], early [10], middle [20] and late [42] of primary succession process were studied. They were characterized by genotyping methods: ARDRA - Amplified ribosomal DNA restriction analyses and box-PCR - genomic fingerprinting using specific primer for boxA-element. Box-PCR method was chosen for comparison of methodological approaches used for characterization of heterotrophic bacterial communities. ARDRA patterns of eubacterial communities were so complex and there weren´t shown any differences among individual communities on different stages of primary succession process. Actinomycetes communities were analyzed using two sets of primers: Actinomycetes 1. (243F-1378R, Heuer et al. 1997) and Actinomycetes 2. (243F-A3R; Monciardini et al. 2002). Fingerprints, which were obtained using both of actinomycetes specific primers, showed differences between communities on the early and later stages of primary succession process. Boy-PCR analysis is still in data processing and will be published later Byla studována mikrobiální společenstva 4 rozdílných stadií (iniciální [0 let po navršení výsypkového materiálu], rané [10], střední [20] a pokročilé [42]) v procesu primární sukcese. Tato společenstva byla charakterizována genotypickými metodami: ARDRA (Amplified Ribosomal DNA Restriction Analysis) a box-PCR - genomický fingerprint s použitím specifického primeru pro repetitivní box A - element. Metoda box-PCR byla vybrána pro porovnání metodických přístupů analýzy heterotrofního bakteriálního společenstva. ARDRA profily eubakteriálního společenstva byly příliš komplexní a neukázaly žádné rozdíly mezi jednotlivými společenstvy eubakterií na odlišných sukcesních plochách. Společenstvo aktinomycet bylo studováno použitím dvou sad primerů: aktinomycety 1. (243F-1378R, Heuer et al. 1997) a aktinomycety 2. (243F-1401R, Monciardini et al. 2002).Fingerprinty získané použitím dvou specifických sad primerů pro aktinomycety ukázaly rozdíl mezi společenstvem aktinomycet na raném a středním stadiu v procesu primární sukcese. Fatty acids patterns in characterization of soil microbial community in process of primary succession on post-mining sites

This paper summarizes different approaches based on fatty acids analyses used in investigation of soil microbial community qualitative changes during primary succession on post mining sites (0-42 years). The evaluations of different community level were shown: (i) Community as a superorganisms based on complete phospholipid fatty acids (PLFA) profiles; (ii) Guilds of community based on specific PLFA biomarkers; (iii) PLFA pattern of cultivable community part; (iv) Bacterial strains level determined with help of cellular fatty acids methyl-esters (FAME, MIS Sherlock). Tato studie shrnuje různé přístupy založené na analýzách mastných kyselin při sledování kvalitativních změn mikrobiálního společenstva během primární sukcese na místě po ukončení těžby hnědého uhlí (0-42 let). Bylo ukázáno hodnocení různých hladin společenstva: (i) Neporušené společenstvo s použitím kompletního profilu fosfolipidických mastných kyselin (PLFA); (ii) Zastoupení funkčních skupin s využitím specifických PLFA biomarkerů; (iii) Charakteristika kultivovatelné části společenstva; (iv) Identifikace izolovaných kultur na základě celulárních methylesterů mastných kyselin (MIS Sherlock System). The effect of several guilds of soil fauna (mesofauna, litter feeding macroarthropods, litter dwelling earthworms and epigeic earthworm Lumbricus rubellus) and two litter types (Almus glutinosa or Salix caprea) on microbial community was studied in laboratory microcosms using phospholipid fatty acids (PLFA) approach. Increasing input of organic matter in to mineral soil madiated by fauna activity result in increase of total PLFA. Some groups of PLFA such as terminally branched saturates and straight monoenoics reflected this gradient by increasing its proportion in community, opposite was true for branched monoenoics and straight poyenoics Vliv různých funkčních skupin půdní fauny (mesofauny, opad fragmentující makrofauny a žížal) a dvou druhů opadu (Salix caprea vs. Alnus glutinosa) na mikrobiální společenstvo byl sledován pomocí laboratorního mikrokosmového pokusu s použitím PLFA. Most molecular biological studies of the soil characterise a few soils or sediments under a range of treatments or over a limited time. It is difficult to compare results between studies due to variations in DNA extraction method and PCR conditions. High diversity of the soil bacterial population means that it is impossible to characterise many soils through cloning and sequencing and that finger prints are often blurred and difficult to interpret. We compare a broad range of soils and zoo/anthropogenic sediments with actinomycete specific primers. ARDRA and cloning showed that these primers amplified mainly verrucomicrobia from tropical, temperate and sub-arctic soils and actinomycetes from biologically active and urban street sediments. We found two new groups that were broadly distributed in soils: a new actinomycete family and the AD-3 candidate division that was found in acid tropical and sub-arctic soils Většina molekulárně biologických studií půd charakterizuje půdy nebo sedimenty větší škálou přístupů. Není snadné porovnat výsledky mezi studiemi, neboť se používají různé metody DNA extrakce a PCR podmínek. Vysoká diverzita půdního bakteriálního společenstva způsobuje nemožnost charakterizovat velké množství půdních vzorků klonováním a sekvenováním a fingerprinty jsou často nečitelné a těžko interpretovatelné. Porovnali jsme širokou škálu půd a zoo/antropogenních sedimentů použitím specifických aktinomycetových primerů. ARDRA a klonování ukázaly, že tyto primery amplifikovaly hlavně verrucomicrobia z půd odebraných v tropických, mírných a subartických oblastí a aktinomycety z biologicky aktivních a městských sedimentů. Growth and composition characteristics of functional groups of the soil microbial community

Oxyggen consumption was used for measuring growth parameters of functional microbial groups in two soils of different texture after addition of mineral, sugar-ammonium and complex media. Phospholipid fatty acids analysis (PLFA) was used to determine differences in community composition and structure. Growth parameters and composition based on a complete PLFA pattern of the microbial community, changed as a response to medium addition and type of incubation. The proportion of actinomycetes decreased whereas the proportion of fungi increased after addition both of the sugar-ammonium and complex media. Gram-negative bacteria dominated after addition of the substrates rich carbon source, while Gram-positive bacteria prevailed after addition of the carbon and nitrogen rich medium. Spotřeba kyslíku byla použita pro měření růstových parametrů funkčních skupin ve dvou půdách s různou texturou inkubovaných s přídavkem tří médií lišících se typem C- a N-substrátu. Analýza fosfolipidických mastných kyselin (PLFA) byla použita k určení rozdílů ve složení a struktuře mikrobiálních společenstev sledovaných půdních vzorků. Růstové parametry i PLFA složení společenstev se lišily v závislosti na typu média. Přídavek jednoduchého i komplexního C-N-zdroje způsobil pokles zastoupení aktinomycétů ve prospěch rozvoje mikromycétů. Zastoupení Gram-negativních bakterií se zvyšovalo po přídavku glukózy. Půdní makrofauna (Diplopoda, Chilopoda, Oniscidea) v podmínkách obnovených povodňových stavů v lučních a lesních biotopech jižní Moravy

Obnova povodňových stavů a s ní související zvýšení spodní hladiny vody měla za následek zlepšení podmínek příznivých pro rozvoj populací hygrofilních druhů a druhů charakteristických pro mokřadní biotopy. Lužní lesy se zlepšeným hydrickým režimem byly charakterizovány vyššími počty druhů ve všech třech studovaných skupinách půdní makrofauny. Naopak zaplavovaná otevřená stanoviště typu mokřadních luk pod vlivem pravidelných povodní vykazovala nízkou druhovou diverzitu, pokles a následně nízkou epigeickou aktivitu. Na druhé straně jsou tato stanoviště opět charakterizována výskytem druhů adaptovaných k existujícím extrémním environmentálním podmínkám. Obnovené povodňování v jihomoravských aluviálních ekosystémech přispělo k návratu, respektive k opětovnému šíření druhů typických pro zaplavované biotopy. V případě mnohonožek to jsou především druhy Julus scanicus a Leptoiulus cibdellus, ze stonožek je třeba jmenovat druh Lamyctes emarginatus. Floodplain habitats in the alluvium of the Morava and Dyje rivers, Czech Republic, were strongly affected by changes in water regime conditioned by regulation measures in the past centuries. These negative changes resulted in the cessation of regular floods, decline of groundwater level and subsequently in dramatic changes of characteristic vegetation as well as animal assemblages. Therefore activities aimed at more thorough analysis and restoration and revitalization projects were undertaken in nineties. Specific extreme conditions in the regularly flooded biotopes are determining for the existence of the specific soil invertebrate assemblages including millipedes (Diplopoda), centipedes (Chilopoda) and terrestrial isopods (Oniscidea). Long termed pitfall trapping processed in forest and meadow habitats in the years 1993-2001 enable us to evaluate the impact of restoration of regular floods and improving water regime on these terrestrial invertebrates. While the animal assemblages in floodplain forest (Ranšpurk National Nature Reserve) showed to be more conservative towards restoration processes, those in flooded meadow (Křivé jezero National Nature Reserve) dramatically stressed by previous negative conditions well responded to improving water regime. Renewed inundations at this locality contributed to the return of parameters of natural wetland habitat. Low densities and the species typical for extreme flood conditions (centipede Lamyctes emarginatus, millipedes Julus scanicus and Leptoiulus cibdellus, terrestrial isopod Trachelipus rathkii) were monitored at this locality. Methodological approaches for studying of biodiversity in soils

Soil has many ecological and human-linked functions which can be fulfilled mostly due to the presence of countless living creatures - soil biota. Diversity of soil organisms is often linked to other important soil attributes, e.g. fertility, productivity, resilience, quality and health, as well as soil degradation. In this paper, concept of soil biodiversity is analysed and traditional and current methodological approaches in studying soil biodiversity are listed and briefly discussed Půda má mnoho ekologických a s lidskými aktivitami souvisejících funkcí, které mohou být naplněny pouze díky přítomnosti organismů v půdě.
