Colocalization of PML bodies and PML/RARalpha microspeckles with up- and down-regulated loci and changes of chromatin structure in APL leukemia cells

Acute promyelocytic leukemia (APL) is associated with the reciprocal translocation between PML and RARa genes; however, the mechanism of its pathogenesis is still not well understood. In this article we demonstrate that PML/RARa fusion protein colocalizes with particular chromosomal loci containing clusters of genes downregulated by this protein. Binding of PML/RARa to those loci is consequently followed by local chromatin contraction. Treatment of leukemic cells with retinoic acid (ATRA) leads to reconstruction of PML bodies and reverts chromatin condensation to original value in healthy cells. Therefore we propose and discuss the mechanistic model of downregulation in APL based on the strong attraction of histone deacethylases (HDAC) to downregulated loci by the PML/RARa fusion chimera. Akutní promyelocytární leukémie (APL) je asociována s reciprokou translokací mezi geny PML a RARa; mechanismus patogeneze této choroby není nicméně doposud objasněn. V tomto článku ukazujeme, že fúzní protein PML/RARa kolokalizuje v jádře s lokusy obsahujícími klastry genů, umlčenými tímto proteinem, přičemž vazba PML/RARa k těmto lokusům je následně doprovázena lokální kontrakcí chromatinu. Léčba leukemických buněk pomocí all-trans kyseliny retinové (ATRA) vede naopak k rekonstituci PML tělísek a dekondenzaci chromatinu na původní hodnoty pozorované u zdravých buněk. Na základě těchto výsledků navrhujeme a diskutujeme mechanistický model utlumení genové exprese u APL, spočívající v silné vazbě histonových deacethylas (HDAC) k umlčovaným lokusům prostřednictvím represivního komplexu stabilizovaného fúzní chimérou PML/RARa. The fluorescent proteins are important innovation in the field of cell biology and in vivo experiments that use fluorescent proteins bring new interesting results from a different point of view than in vitro and in situ experiments. This presentation will introduce our automated 2D/3D high-resolution time-lapse image acquisition and analysis of living cells transfected with plasmids encoding fusion proteins or dyed with fluorescence probes. One of our in vivo projects, we will mention, is focused on the study of mitochondrial and nuclear apoptotic processes in living cells. Another in vivo project concentrates on the study of topography of telomeres and incidence of telomere-association phenomenon in various types of human tumor and healthy cells. In our experiments, cells are stably or transiently transfected with plasmid DNAs coding mitochondrial apoptogenic or telomere-binding proteins with fluorescent proteins. Použití fluorescenčních proteinů v buněčné biologii přináší nové poznatky často odlišné od experimentů dosud prováděných pouze in situ. Tato práce představuje metodu studia živých buněk v čase ve 2D i 3D pomocí vysokorozlišovací cytometrie, popisuje také snímání obrazových dat i jejich analýzu. Jako vzorky byly použity živé buňky, jak geneticky obohacené o geny kódující fúzní fluorescenční proteiny, tak obarvené fluorescenčními sondami vhodnými pro živé buňky. Jeden z našich projektů se soustřeďuje na studium mitochondriálních a jaderných apoptotických procesů v živých buňkách a druhý projekt se zabývá studiem topographie telomer a četností telomerických asociací v různých typech lidských nádorových a zdravých buněk. V našich experimentech používáme buňky, které jsou stabilně nebo tranzientně transfekovány plazmidovou DNA kódující mitochondriální apoptotické nebo na telomery se vázající proteiny s připojenými fluorescenčními proteiny. Dynamics of HP1 transgene loci movement and silencing in living cells

Intranuclear localization and mobility of Cy3 labelled transgene loci were studied in living cells. Observations showed occurrence of several transgene copies in each cell nucleus. The majority of copies were localized in the centromeric heterochromatin defined by HPlbeta-GFP fusion protein, the minority of copies in euchromatin. The tracking of loci showed restricted diffusive motion of these in the short-time range. During long-time observation of HPlbeta domains and transgene loci, we have found that in most cases the proximity of these objects decreased within time. The changes of positions of HPl domains were very small but transgene loci displayed directional movement towards the relevant HPl domain. Our data records support the idea that the cell nucleus consists of several separated higher-order compartments. The genes relocate within these compartments, which is finally connected with changes of their expression status. Na živých buňkách byla studována jaderná lokalizace a pohyblivost transgenních lokusů barvených Cy3. Pozorování ukázala výskyt několika kopií transgenů v každém buněčném jádře. Většina kopií byla lokalizována v centrometrickém heterochromatinu definovaném HPlbeta-GFP fúzním proteinem, menšina kopií v euchromatinu. Sledování lokusů prokázalo jejich omezený difúzní pohyb v krátkém časovém rozmezí. Během dlouhodobého sledování HP1beta domén a transgenních lokusů jsme zjistili, že ve většině případů proximita těchto objektů klesá v čase. Změny v pozici HP1 domén byly velmi malé, ale transgenní lokusy vykazovaly pohyb směrem k relevantní HP1 doméně. Naše data podporují myšlenku, že buněčná jádra se skládají z několika oddělených výše organizovaných kompartmentů. Geny se uvnitř těchto kompartmentů přemísťují, což je v konečném důsledku spojeno se změnami jejich exprese. Different nuclear localization of aberrant and normal chromosome 8 homologues in intact of NaBt differentiated HT-29 cells

An accumulation of numerous chromosomal structural aberrations is a typical feature of the human colon adenocarcinoma cell line HT-29. In these cells the chromosome 8 territories were visualized using fluorescence in situ hybridisation (FISH), which enabled to distinguish the aberrant chromosome 8 homologue from the normal one. Analyses of nuclear parameters revealed differences in radial positioning between chromosome homologues analysed. In comparison with an normal chromosome 8, the aberrant chromosome 8 territory was positioned closer to the nuclear periphery. Under standard conditions HT-29 cells displayed relatively undifferentiated phenotype but incubation of these cells in the presence of sodium butyrate (5mM) induced biochemical and morphological changes that are typical of well-differentiated phenotype of enterocytes. Lidská adenokarcinomová linie HT-29 je charakteristická početnými strukturálními aberacemi chromozómů. Buňky HT-29 mají za normálních podmínek nediferencovaný fenotyp, v přítomnosti různých induktorů diferenciace, např. butyrát sodný (NaBt), dochází k jejich přeměně na entorycyty, která je provázena řadou biochemických a morfologických změn. V těchto buňkách jsme prostřednictvím metody FISH v rámci homologického páru chromozomů 8 rozlišili aberantní a normální chromozóm. Analýzy jaderných parametrů ukázaly rozdíl v radiálním umístění mezi chromozómy. V porovnání s normálním chromozómem 8, byl aberantní chromozóm umístěn blíže k periferii jádra. Přítomnost induktoru NaBt neměla vliv na radiální distribuci normálního a aberantního chromozómu. In this study we have examined arrangement of HP1 proteins and histone modifications related to the centromeric heterochromatin of human and mouse chromosomes. Focal arrangement of HP1beta was characterized by a smaller foci located closer to the nuclear periphery and larger foci associated with the nucleoli of human cells. Heterochromatin of selected centromeres (9cen,14/22cen,Ycen) co localized with foci of HP1beta. Immuno-FISH analyses revealed that centromeres analyzed were H3(K9) dimethylated and absent of H3(K4) dimethylation. V našich experimentech jsme studovali jaderné uspořádání HP1 proteinů (alfa, beta, gama) a vybraných typů modifikací histonů ve vztahu k centromerickému heterochormatinu lidských a myších chromosomů. Uspořádání HP1 proteinů do specifických ohnisek bylo charakteristické tím, že menší ohniska byla lokalizována na periferii interfázních jader, zatímco rozsáhlejší HP1 oblasti byly asociovány s jadérky lidských buněk. Heterochormatin vybraných centromer (9cen, 14/22cen a Ycen) těsně přiléhal k velkým ohniskům HP1 beta proteinu. Immuno-FISH analýzy odhalili, že studované centromery byly H3(K9) dimethylovány, zatímco H3(K4) dimethylace nebyla v těchto oblastech nepřítomna. Rapid image acquisition of living cells and its limits

Technique of high-resolution cytometry (HRCM) developed in our laboratory is capable of automated (2D as well as 3D) acquisition and analysis of fluorescent stained cells. The cytometer can process large number of cells with high resolution. The acquisition can be repeated in time and that enables live cell studies. If very short events in living cells are studied then the sampling frequency must be high. The highest sampling frequency depends on the technical parameters of the motorized parts of cytometer (especially on the camera frame rate, the speed of filter exchange and the speed of axial movement) and on the control software, which must be appropriately optimized. The limits of the current setup are discussed and available sampling frequencies for different acquisition modes are listed. Technika cytometrie s vysokým rozlišením (HRCM) vyvinutá v naší laboratoři umožňuje automatizované (2D i 3D) snímání a analýzu fluorescenčně obarvených buněk. Cytometr dokáže zpracovat velké množství buněk s vysokým rozlišením. Snímání může být opakováno v čase. To umožňujestudie na živých buňkách. Pokud jsou studovány velmi krátké události v živých buňkách je je nutné snímat s velkou frekvencí. Nejvyšší dosažitlná frekvencesnímání závisí na technických parametrech motorizovaných částí cytometru (zejména na snímací rychlosti kamery, rychlosti výměníku filtrů a rychlosti axiálního posunu)a na řídícím software, který musí být náležitě optimalizován. V článku jsou shrnuty limity současné sestavy a uveden seznam vzorkovacích frekvencí pro různé zobrazovací módy. Common heterochromatin antigenic protein markers while present in human blood progenitor CD34+ cells, differentiated lymphocytes and monocytes are absent in neutrophile granulocytes and, to large extent, in eosinophiles. In acute CML and AML, strong methylation of H3K9 and all isoformes of HP1 are detected. In chronic forms of CML, no strong correlations among the level of histone methylation, disease progression and modality of treatment were observed. Reprogramming of leukemia HL60 cells to terminal differentiation by retinoic acid does not eliminate histone H3K9 methylation and the presence of HP1 isoformes from differentiated granulocytes. Our study shows for the firs time that histone H3 methylation may be dramatically changed during normal cell differentiation. v Antigenní markery heterochromatinických proteinů, které jsou běžně přítomny v jádrech lidských progenitorových buněk CD34+, diferencovaných lymfocytů a monocytů, nejsou přítomny v jádrech neutrofilních a ve značném rozsahu rovněž eosinofilních granulocytů. V granulocytech pacientů s akutní CML a AML byly detekovány všechny isoformy HP1 a silná metylace histonu H3K9. V chronických formách CML nebyla nalezená žádná silná korelace mezi hladinou metylace histonu H3, progresí choroby a způsobem léčby. Naprogramování leukemických buněk HL-60 na terminální diferenciaci pomocí retinové kyseliny nemělo za následek eliminaci metylace histonu H3 a absenci isoforem HP1 proteinu v diferencovaných granulocytech. Naše výsledky jsou první, které ukazují, že metylace histonu H3K9 může být dramaticky změněna v průběhu normální buněčné diferenciace. Gene expression in colorectal carcinoma determined by cDNA microarrays using a combination of several evaluation approaches

We have compared colorectal carcinoma tissues with parallel samples of epithelial tissue and identified, by means of Human 1.7K cDNA microarrays, a set of genes with significantly altered expression in 12 patients. We used a combination of several approaches of microarray data analysis to be sure that the results were reliable. Although we have found differences between the results obtained by various image analysis software packages and using different statistical tools, we have identified the group of 22 genes with significantly altered expression in colorectal carcinoma tissue as compared with epithelial tissue using all evaluation approaches. Hierarchical clustering showed the possibility of dividing the patients into two groups according to the presence of metastases in regional lymph nodes. We have proposed 6 genes as potential markers for the detection of the presence of regional metastases in patients. Tato práce je zaměřená na porovnání genové exprese kolorektálního karcinomu a zdravé epiteliální tkáně tlustého střeva pomocí Human 1.7K cDNA mikročipů a identifikace genů se změněnou expresí v nádorové tkáni. Tato studie byla provedena na 12 pacientech s nádorem tlustého střeva. Pro zajištění důvěryhodnosti dat byla analýza cDNA microarray provedena kombinací několika programů pro analýzu obrazu a statistických metod. Výsledkem této analýzy byla identifikace 22 genů se změněnou expresí v nádorové tkáni oproti zdravému epitelu. Pomocí hierarchického klastrování byla provedena klasifikace pacientů s kolorektálním karcinomem podle výskytu metastáz v lymfatických uzlinách a bylo detekováno 6 genů, které by mohly sloužit jako potenciální metastatické markery. Cytological study of DNA methylation and histone methylation patterns in human cell lines

Epigenetic processes are defined as heritable changes in genome function that occur without a change in DNA sequence. Gene expression, chromosome segregation, DNA replication, repair, and recombination all act, not on DNA alone, but on the chromatin template. DNA methylation, along with histone lysine methylation, establishes the framework for long-term epigenetic maintenance. The discovery that enzymes can (re)organise chromatin into accessible and inaccessible configurations revealed epigenetic mechanisms that considerably extend the information potential of the genetic code. In mammals, heterochromatin is characterised by DNA methylation at CpG dinucleotides and methylation at lysine 9 of histone 3 (H3-K9), whereas euchromatin is associated with methylation at lysine 4 of histone 3 (H3-K4). Epigenetické procesy jsou definovány jako dědičné změny ve funkcích genomu, které nastávají bez změny v primární sekvenci DNA. Genová exprese, chromozomová segregace, DNA replikace, reparace a další rekombinantní děje neprobíhají pouze na samotné molekule DNA, ale také na chromatinovém templátu. DNA metylace společně s metylací histonů na lysinových zbytcích představují rámcový vztah pro dlouhodobé epigenetické udržovací mechanismy regulace genové exprese.Objevy, že enzymy mohou reorganizovat chromatin do tzv. „otevřené“ a „neotevřené“ konfigurace odhalují více epigenetické mechanismy, které podstatně rozšiřují informaci potencionálního histonového kódu. U živočichů je heterochromatin charakterizován metylací CpG ostrůvků na molekule DNA a metylací lysinu 9 na histonu H3 (H3-K9), zatímco euchromatin je spojován s metylací lysinu 4 na histonu H3 (H3-K4).
