Localization and function of small protein subunits of the cyanobacterial Photosystem II complex

The Photosystem II complex (PSII) contains besides D1, D2, CP43, CP47 and several lumenal extrinsic proteins also a large number of small intrinsic subunits. These subunits are found in all kinds of oxygenic phototrophs and their sequences are usually highly conserved. It is assumed that the small subunits are involved in stabilization, assembly or dimerization of the PSII complex but their exact function remains largely unknown. Thus, we chose four small PSII proteins: cytochrome b-559, PsbH, PsbI and Psb28, and we studied their function and location in PSII of the cyanobacterium Synechocystis sp. PCC 6803. We attempted: (i) to better define the role of cyt b-559 in the assembly of PSII using various mutant strains lacking one or more PSII core protein subunits; (ii) to clarify the location of the PsbH subunit using NTA gold labelling methodology; (iii) to improve the available knowledge on function of the PsbI protein in the assembly and repair of the cyanobacterial PSII; and (iv) to confirm the presence of the Psb28 protein in PSII, to localize it and to establish its importance for the cyanobacterial PSII. Komplex fotosystému II (PSII) obsahuje kromě velkých membránových proteinů D1, D2, CP43, CP47 a několika vnějších lumenálních proteinů také řadu malých membránových podjednotek. Tyto podjednotky lze nalézt ve všech oxygenních fotosyntetických organizmech a jejich sekvence jsou obvykle vysoce konzervované. Předpokládá se, že malé proteiny PSII se mohou účastnit stabilizace, skládání a dimerizace komplexu PSII, ale jejich přesná funkce zůstává nejasná. Proto jsme vybrali čtyři malé proteiny PSII: cytochrom b-559, PsbH, PsbI a Psb28 a studovali jsme jejich funkci a umístění v PSII sinice Synechocystis sp. PCC 6803. Pokusili jsme se: (i) upřesnit roli cytochromu b-559 v skládání PSII s využitím různých mutantních kmenů, kterým chybí hlavní podjednotky jádra PSII; (ii) objasnit umístění proteinu PsbH s využitím metody značení zlatými nanočásticemi; (iii) rozšířit dosavadní znalosti o funkci proteinu PsbI v skládání a opravě PSII sinic; (iv) potvrdit přítomnost proteinu Psb28 v PSII, upřesnit jeho umístnění a funkci v PSII sinic. Nové alternativní krystalizační techniky používané pro zlepšení morfologie a difrakční kvality proteinových krystalů

X-ray crystallography is used as a powerful tool to understand how a particular biomacromolecule accomplishes its various functions. In the present study, detailed atomic structure of bacterial di-heme cytochrome c4 isolated for the first time from an anaerobic organism and structure of two crystal forms of sweet protein thaumatin from the African shrub, are presented, as well as an example of how this structural knowledge of cytochrome c4 in combination with biochemical data have been used to classified the protein function. In parallel to modern high-throughput approaches in the crystallization of protein, basic research on their physico-chemical properties and molecular interactions has increasingly gained on importance in recent years. Our aim was to improve the success of any crystallization attempts significantly as well as to find alternative methods of predicting it. In this thesis two novel approaches in macromolecular crystallization are discussed. The first; newly discovered cross-crystallization method alias cross-influence procedure (CIP) with its subsequent application presented on two selected proteins. And the novelty in our second approach is the use of precise temperature-control to drive the crystallization process by keeping system in metastable zone. The understanding that the solubility and phase behavior of proteins is an essential part of the crystallization process, allows us to perform the temperature-controlled experiment (TCE), where the manipulation of the thermodynamics as well as the kinetics of the crystallization process were controlled. In order to improve crystal quality and/or morphology, the both CIP and TCE were found as useful tools in protein crystallization presented by means of crystallization of three different proteins (bacterial cyrochrome c4, glycoside hydrolase family 11 enzyme xylanase and sweet protein thaumatin). Finally, the preliminary crystallization information about three other enzymes (two haloalkane dehalogenase and one membrane protein hydrogenase) are given at the end, as a starting experiment for further X-ray diffraction analysis. Röntgénová strukúrna analyza predstavuje v dnesnej dobe jeden z najúcinnejsích nástrojov urcenych k rieseniu struktúry a funkcie proteínov. V predkladanej práci je popísaná detailná atómová struktúra bakteriálneho dvojdoménového cytochrómu c4 po prvykrát izolovaného z anaerobného organizmu a atómové struktúry dvoch rôznych krystálovych foriem {\clqq}sladkého`` proteínu {--} thaumatínu izolovaného z Africkej kroviny. Na príklade cytochrómu je ukázané, ako bola pouzitá biochemická analyza spolu s röntgénovou struktúrnou analyzou pri hladaní funkcie tohto proteínu. Popri modernych vysoko-vykonnych metódach krystalizácie proteínov sa v poslednych rokoch coraz viac kladie dôraz na stúdium ich fyzikálno-chemickych vlastností a vyskum molekulovych interakcií. Nasim cielom bolo vylepsit proces hladania podmienok pre rast proteínovych krystálov s pouzitím novych alternatívnych krystalizacnych metod. V tejto práci sú prezentované dva nové prístupy proteínovej krystalizácie. Prvym je nová metóda krystalizácie spocívajúca v pridávaní aditív do okolitych kvapiek, ktoré môzu vplyvom pomalého vyparovania ovlyvnit pH, ci tlak pary nad proteínovou kvapkou bez toho, aby boli v kvapke samotnej prítomné. Druhy prístup spocíva v precíznom kontrolovaní teploty pocas krystalizacného procesu a udrziavania proteínového roztoku v metastabilnom stave. Pri tomto experimente je mozné manipulovat s rastom jednotlivych krystálov a tiet ovplyvnovat nukleáciu novych krystalizacnych jadier. Oba prístupy boli testované na modelovych i nami studovanych proteínoch (cytochróm, xylanáza a thaumatín), vysledkom coho boli získané kvalitnejsie, stabilnejsie a lepsie difraktujúce krystáli. Na záver práce sú prezentované vysledky krystalizácie dalsích troch enzymov, dvoch haloalkán dehalogenáz izolovanych z dvoch rozdielnych baktérií a jedného membránového proteínu {--} hydrogenázy izolovanej z anaerobného organizmu. Tieto vysledky budú dalej pouzité k röntgénovej struktúrnej analyze. Crystallization, structural and modeling studies of photosynthetic membrane protein and water soluble haloalkane dehalogenase

This PhD thesis is devoted to study of a) water soluble protein haloalkane dehalogenase DbeA (wild type enzyme) and its mutant variant DbeA1 from bacteria Bradyrhizobium elkani USDA94 and also b) the inner membrane protein complex of Photosystem II (PSII) from Pisum sativum L. An active site architecture of the haloalkane dehalogenase enzymes DbeA, DbeA1, stabilization by loop insertion in a mutant form, and structure-function relationships of haloalkane dehalogenases have been studied by using experimental approaches protein crystallization and crystallography. The protein crystals have been grown and X-ray diffraction data on these crystals have been collected and 3D molecular structure has been solved for both dehalogenases DbeA and DbeA1 at 2.2 A? resolution, for DbeA crystals soaked with 1-fluoropentane as a substrate at 1.65 A? resolution, and with 1,3-dichloropropane substrate at 2.15 A? resolution. Crystallization and molecular modelling methods were applied on membrane protein PSII core complex from higher plants in order to find optimal conditions for the 3D crystals formation, to establish the crystallization protocol and to study light-induced processes in PSII reaction center. Biogenesis of Photosystem II in the Model Cyanobacterium Synechocystis sp. PCC 6803 - The Role of Selected Auxiliary Protein Factors and Subcellular Localisation

This thesis explores localisations and roles of three auxiliary protein factors involved in the biogenesis of Photosystem II (PSII) in the cyanobacterium Synechocystis sp. PCC 6803 and contributes to subcellular localisation of the initial steps of PSII biogenesis and repair-related D1 synthesis. The main results consist in i) identification of a functional interaction of the protein factor Psb27 with a lumenal domain of the Photosystem II subunit CP43, ii) discovery of a novel pigment binding complex formed by the Ycf39 protein and high-light-inducible proteins implicated in photoprotection and delivery of recycled chlorophyll to newly synthesized D1 protein during the PSII reaction centre formation, iii) providing evidence that the early steps of PSII assembly and the repair-related D1 synthesis occur in the thylakoid membrane of Synechocystis, and iv) revealing that the cyanobacterial PsbP orthologue, CyanoP, assists in the early phase of PSII biogenesis as an assembly factor facilitating the association of D2 and D1 assembly modules. Vliv vybraných kardiovaskulárních léčiv nalézaných ve vodním prostředí na ryby

Cardiovascular pharmaceuticals are among the most prescribed drugs. As a result of the high consumption, these pharmaceuticals have been frequently detected in waste and surface waters. Verapamil, diltiazem and atenolol are very important representatives of cardiovascular pharmaceuticals; therefore, the present research focused on their acute and sub-chronic effects, bioconcentration, half-life time and metabolism in fish. Moreover, unified protocol for the quantitative assessment of histopathological alterations on the heart ventricle and coronary blood vessels employing heart index calculation was developed with the aim to better assess histopathological changes in fish heart which is one of the targets of cardiovascular pharmaceuticals and other chemicals. The effects caused by high concentrations of the studied substances, verapamil, diltiazem and atenolol, in fish can be considered similar to the therapeutic effects and side effects that are found in humans. The acute exposure to verapamil at the human therapeutic plasma level reduced the heart rate in common carp embryos and larvae. In addition, the acute and chronic exposure to this substance caused peripheral edema and gastrointestinal haemorrhage in carp. Similarly, the histological changes in heart and the blood vessels of the liver in diltiazem exposed rainbow trout suggested vasodilatation similar to the pharmacological effect of diltiazem in the human body. In rainbow trout sub-chronically exposed to atenolol at a human therapeutic blood plasma concentration, histopathological changes in the cardiovascular system were found. The bioconcentration of verapamil, diltiazem and atenolol in fish can be classified as low. Bioconcentration factor (BCF) of verapamil in whole body homogenates of common carp ranged between 6.6 and 16.6. The BCF of diltiazem was also relatively low (0.5-194) in analysed tissues of trout, following the order kidney liver muscle blood plasma. BCF of atenolol in rainbow trout tissues was the lowest among the tested substances (BCF = 0.002-0.27), following the order of liver > kidney > muscle. In the blood plasma, the concentration of atenolol was below the limit of quantification. Verapamil showed a longer half-life time (10.6 days) in fish compared to the human body, indicating the slow rate of biotransformation and/or elimination of verapamil in fish. Estimated half-life times of diltiazem in liver (1.5 h) and kidney (6.2 h) were in the same order of magnitudes as those determined for the human blood plasma. The half-life time of atenolol in trout was not studied, because of its very low bioconcentration. In diltiazem exposed rainbow trout, 8 groups of metabolites of diltiazem with 17 different isoforms were identified using liquid chromatography/high resolution mass spectrometry method. Diltiazem was found to undergo a biotransformation involving desmethylation, desacethylation and hydroxylation in fish. These results showed that diltiazem was metabolised in fish in a similar way like in the human body by desmethylation and desacethylation. On the other hand, hydroxylation, which was involved to a minor extent, seemed to be species specific. Verapamil had no effect on early life stages of common carp at the environmentally relevant concentration after one month lasting exposure. On the other hand, atenolol and diltiazem in environmentally realistic concentrations caused after 42-day exposure some physiological changes in rainbow trout. Namely, atenolol affected haematological and biochemical parameters of the blood in exposed rainbow trout and diltiazem caused changes in the activity of antioxidant enzymes in trout liver and gills. These data indicated that atenolol and diltiazem, when present in the aquatic environment, could be a source of sub-lethal detrimental effects in fish. Kardiovaskulární léčiva patří v České republice k nejvíce předepisovaným. V důsledku jejich vysoké spotřeby jsou jejich rezidua často detekována v odpadních a povrchových vodách. Verapamil, diltiazem a atenolol jsou významnými zástupci kardiovaskulárních léčiv, proto jsem se ve své dizertační práci zaměřil na studium jejich akutních i subchronických účinků na ryby, především na schopnost jejich kumulace v těle ryb, metabolizmus a biologický poločas. S cílem zlepšit metodiku posuzování histopatologických změn rybího srdce jsem vypracoval jednotný protokol pro kvantitativní hodnocení výsledků histologického vyšetření srdeční komory a koronárních cév, včetně výpočtu srdečního indexu. Kvalitní a systematická vyšetření histopatologických změn srdce jsou velmi důležitá, neboť srdce přestavuje jeden z cílů působení kardiovaskulárních léčiv a dalších chemických látek. Verapamil, diltiazem a atenolol vyvolaly při expozici ryb vysokým koncentracím těchto látek změny, které jsou známy jako terapeutické a vedlejší účinky u lidí. Akutní expozice embryí a larev kapra obecného verapamilu v koncentraci, v níž se vyskytuje v krevní plazmě lidí léčených touto látkou, vyvolala u pokusných organizmů snížení tepové frekvence srdce. Akutní i chronická expozice kaprů této látce u nich navíc způsobila periferní otok a tvorbu krvácenin v trávicím traktu. U pstruhů duhových exponovaných diltiazemu bylo při histopatologickém vyšetření zjištěno rozšíření srdečních a jaterních cév. To znamená, že i tento prostředek má obdobný farmakologický účinek na ryby jako na lidi. Také subchronická expozice pstruha duhového atenololu v koncentraci, v níž se vyskytuje v krevní plazmě lidí léčených touto látkou, vyvolala histopatologické změny kardiovaskulárního systému. Verapamil, diltiazem a atenolol můžeme klasifikovat jako látky s malou schopností biokoncentrace v rybách. Biokoncentrační faktor (BCF) verapamilu v homogenátech celého kapřího těla se pohyboval v rozmezí od 6,6 do 16,6. BCF diltiazemu v tkáních pstruha byl také relativně nízký (0,5 - 194), přičemž nejvyšší hodnota BCF byla prokázána u ledvin a v dalších tkáních klesala v následujícím pořadí: játra > svalovina > krevní plazma. BCF atenololu v tkáních pstruha duhového byl z testovaných látek nejnižší a pohyboval se v rozmezí 0,002 - 0,27. Nevyšší hodnoty BFC byly zjištěny v játrech, následovaly ledviny a nejnižší ve svalovině. V plasmě byla koncentrace atenololu pod mezí kvantifikace. Verapamil vykazoval delší biologický poločas u ryb (10,6 dne) než u lidí, což indikuje nízkou rychlost biotransformace anebo eliminace verapamilu u ryb. Odhadovaný biologický poločas diltiazemu v játrech (1,5 hodiny) a v ledvinách (6,2 hodiny) byl řádově shodný s hodnotou zjištěnou v krevní plazmě lidí. Biologický poločas atenololu u pstruha studován nebyl, neboť u této látky byla prokázána velmi nízká schopnost biokoncentrace. U ryb exponovaných diltiazemu bylo pomocí kapalinové chromatografie s hmotnostní detekcí s vysokým rozlišením (LC/HRMS) identifikováno osm metabolitů této látky se 17 různými izoformami. Bylo zjištěno, že diltiazem v rybách podléhá biotransformaci zahrnující demethylaci, deacetylaci a hydroxylaci, což potvrzuje, že diltiazem byl v rybách metabolizován podobným způsobem jako v lidském těle, tedy převážně demethylací a deacetylací. Na druhou stranu, hydroxylace, která se na biotransformaci podílela v nejmenší míře, se jeví jako druhově specifická. Při studiu vlivu verapamilu na raná vývojová stádia kapra obecného, která byla vystavena environmentálně relevantním koncentracím tohoto léčiva, po dobu jednoho měsíce, nebyly u pokusných organismů prokázány žádné negativní účinky. Ale u pstruha duhového, který byl vystaven po dobu 42 dnů atenololu a diltiazemu v koncentracích, které jsou detekovány v životním prostředí, byly zjištěny některé fyziologické změny. Vliv přikrmování upravenými krmnými komponenty v kapřích rybnících na kvalitu vody v recipientech

Minimisation of environmental impact is a key factor in insuring the long-term sustainability of the aquacultural industry. Numerous studies have examined nutritional strategies as a means of reducing waste production and minimising the environmental impact of aquacultural waste. To achieve this goal, it is the challenge to the aquacultural industry to develop "environmentally friendly" feeds, feed management and feed production methods to reduce pollution. This applies mainly to pond farming of common carp, which plays an important role in global aquaculture. The objective of this Ph.D. thesis was to evaluate the possibilities of using modified cereals in pond aquaculture. It focused on issues that contribute to a better understanding of the interconnection between fish production, feed quality and applied feeding technologies with respect to water quality, nutrient budget, quality and quantity of natural food. Minimalizace environmentálních dopadů akvakultury se jeví jako klíčový factor pro zajištění dlouhodobé udržitelnosti tohoto odvětví. Četné studie vyhodnotily nutriční strategie, jako jeden z hlavních prostředků ke snížení produkce odpadních látek a minimalizaci vlivu chovu ryb na okolní recipienty. K dosažení tohoto cíle je zapotřebí rozvíjet používání krmiv šetrných k životnímu prostředí, zefektivnit management krmení a v neposlední řadě také zdokonalit výrobní metody krmiv za účelem snížení znečištění především v rybníkářství, které zaujímá významné postavení v globální akvakultuře. Cílem dizertační práce bylo zhodnotit možnosti využití modifikovaných obilovin v rybniční akvakultuře a zaměřit se na otázky, které přispějí k lepšímu pochopení vztahů mezi produkcí ryb, používanými krmnými technologiemi a úpravou a jakostí krmiv s ohledem na faktory ovlivňující kvalitu vody, bilanci živin a kvalitu respektive kvantitu přirozené potravy. Spermatozoa of externally fertilizing fish species after releasing into aqueous environment are particularly vulnerable to damage mainly due to alterations in composition of media surrounding sperm. Among factors affecting spermatozoa movement in external medium are water pollutants, temperature, pH and osmotic conditions. The goal of this thesis was to investigate the possible effects of oxidative stress on sperm performance and intracellular signaling, particularly the effect of pollutants occurring in water environment. In addition the molecular mechanisms of stress response and motility activation for spermatozoa of several freshwater fish species were analyzed. Our results show that xenobiotics, such as vinclozolin, induce a dose-dependent reduction in sterlet (Acipenser ruthenus) spermatozoa motility and velocity at environmentally relevant concentrations. Increased levels of lipid oxidation (LO) and protein carbonylation (CP), as well as changes in antioxidant activity of superoxide dismutase (SOD) indicate the development of an oxidative stress in spermatozoa exposed to xenobiotic. Moreover, increased DNA fragmentation as well as a reduction of the level of ATP was observed in spermatozoa incubated with xenobiotic in vitro. These results demonstrated that sterlet spermatozoa are highly susceptible to the presence of pollutants, which induce excessive ROS production even at low concentrations. Further studies were performed in order to evaluate the role of ROS production in fish sperm and protective properties of seminal plasma. The ROS were generated in carp (Cyprinus carpio L.) spermatozoa by in vitro incubation with xanthine - xanthine oxidase system (X-XO). A time- and dose-dependent reduction in spermatozoa motility and velocity was observed as well as increased LO, CP and DNA fragmentation. Moreover, it was shown that O-linked N-acetylglucosamine transferase and septin-8-A changed their phosphorylation state on tyrosine residue, and acid phosphatase activity decreased in response to oxidative stress. On the other hand, catalase (CAT), superoxide dismutase (SOD), and glutathione (GTH) in combination with seminal plasma can reduce oxidative stress in carp spermatozoa and improve sperm quality. Our next study was applied to determine how the protein phosphorylation pattern changed after motility activation in carp and sterlet spermatozoa, where phosphorylated proteins are located in spermatozoon and to identify proteins involved in sperm motility. It was shown that the pattern of protein phosphorylation and their localization differs significantly between two species. Phosphorylation on serine and tyrosine residues, as well as protein kinase A (PKA) and protein kinase C (PKC) substrates play an important role in spermatozoa motility activation and regulation in both species. Numerous signaling proteins involved in carp and sterlet spermatozoa movement were identified in this study, giving a better understanding of molecular mechanisms underlying sperm motility. As a conclusion, the results of this study provide new data on the effect of xenobiotics and oxidative stress on fish spermatozoa motility, DNA integrity, lipid and protein oxidation, antioxidant defense system and intracellular signaling. These data proved the toxicity of water pollutants and ROS for fish spermatozoa and proposed the use of CAT, SOD, or GTH in combination with seminal plasma to reduce oxidative stress in these cells. Moreover, we identified many spermatozoa proteins involved in stress response and motility. In practice, the data presented in this thesis could be useful for elaboration of suitable medium for cryopreservation and artificial propagation of freshwater fish species. Spermie druhů ryb s vnějším oplozením jsou po uvolnění do vodního prostředí zvláště citlivé na poškození hlavně kvůli změnám ve složení média v okolní spermatu. Mezi faktory ovlivňující pohyb spermií v externím médiu jsou: znečištěná voda, teplota, pH a osmotické podmínky. Cílem této studie bylo zjistit, účinky oxidačního stresu a možné následky související s výkonností spermií a intracelulární signalizací, zejména díky vlivu znečišťujících látek, vyskytujících se ve vodním prostředí. Navíc molekulární mechanismy stresových reakcí a aktivační proces pohyblivosti spermií byly analyzovány u více druhů sladkovodních ryb. Naše výsledky prokázaly, že xenobiotika, jako je Vinclozolin, mohou vyvolat snížení pohyblivosti a rychlosti spermií u jesetera malého (Acipenser ruthenus) již při koncentracích vyskytující se přirozeně ve vodním prostředí. Zvýšené hladiny lipidové oxidace (LO) a proteinové karbonylace (CP), stejně jako změny v antioxidačním účinku superoxid-dismutázy (SOD) poukazují na vývoj oxidačního stresu u spermií, které byly předem vystaveny xenobiotikům. Dále byla pozorována zvýšená fragmentace DNA a snížená úroveň ATP u spermií, které byly ovlivněny cizorodými látkami in vitro. Tyto výsledky naznačují, že spermie jesetera malého jsou velmi citlivé na přítomnost škodlivých látek a nadměrnou produkci ROS, které jsou vyvolány již při nízkých koncentracích. Další studie byly provedeny za účelem vyhodnotit úlohy produkce ROS u rybích spermií a potvrdit ochranné vlastnosti semenné tekutiny. ROS byl vygenerován inkubací kapřích (Cyprinus carpio L.) spermií in vitro s xanthin - xanthinoxidázou systémem (X-XO). Dávka škodlivé látky a doba působení měly vliv na snížení pohyblivosti a rychlosti spermií, stejně tak byla pozorována zvýšená hladina LO, CP a DNA fragmentace. Navíc bylo prokázáno, že O-spojeno s N-acetylglukosamin transferázou a septin-8-A změnil jejich stav fosforylace a kyselá fosfatáza v reakci na oxidační stres byla snížena. Na druhé straně, kataláza (CAT), superoxiddismutáza (SOD), glutathion a (GTH) v kombinaci se semennou plazmou má vliv na snížení oxidačního stresu u spermií kapra a zvýšení jejich kvality. Naše další studie byla použita ke stanovení, jak byly fosforylací proteiny pozměny po aktivaci pohyblivosti spermatu u kapra a jesetera, kde se fosforylované proteiny nacházejí ve spermatu a identifikované proteiny jsou zapojeny do procesu pohyblivost spermií. Ukázalo se, že typ proteinové fosforylace a její lokalizace se značně liší u obou druhů ryb. Fosforylace na serinovém a tyrosinovém zbytku, stejně jako protein-kináza A (PKA) a protein-kináza C (PKC) hrají důležitou roli u pohyblivosti, aktivace a regulaci spermií u obou druhů. Nespočet signalizačních proteinů podílejících se na pohybu spermií kapra a jesetera, byly identifikovány v této studii, a tudíž máme o krůček lepší pochopení molekulárních mechanismů u parametru pohyblivost spermií. Na závěr, výsledky této studie poskytují nové údaje o vlivu xenobiotik a oxidačního stresu na pohyblivosti rybích spermií, integritu DNA, lipidové a proteinové oxidaci, antioxidační obranný systém a intracelulární signalizaci. Naše údaje prokázaly toxicitu znečišťujících látek ve vodě a ROS u rybích spermií a navrhované využití CAT, SOD, nebo GTH v kombinaci se semennou plazmou pro snížení oxidačního stresu ve spermatu. Navíc bylo identifikováno mnoho proteinů ve spermiích, podílejících se na stresové reakci a pohyblivosti. Pro praxi, údaje uvedené v této práci, by mohly být užitečné pro zpracování médií vhodné pro kryoprezervaci a umělé rozmnožování různých druhů sladkovodních ryb. Involvement of the endonuclease domain of the EcoR124I restriction-modification complex in interdomain communication

Type I restriction-modification (R-M) enzymes recognize specific sequences on foreign DNA invading the bacterial cell. At a first sight, also host DNA containing the specific target site for Type I R-M enzyme would cleavage, too, but this doesn't happen as the enzymes are able to distinguish between hostband foreign DNA. Normally the specific sequence on host DNA is either fully methylated or the Type I R-M enzyme recognizes the hemi-methylated state of the DNA, switches to the modification mode and methylates the second strand of the hemi-methylated DNA. Recognition of unmethylated foreign DNA invading the bacterial cell from the outer environment leads to a switching to the restriction mode, initiating endonuclease activity. The R-M complex tightly bound to the recognition sequence on foreign DNA then starts to translocate dsDNA in an ATP-dependent manner towards the stationary enzyme over up to several thousand base pairs. When DNA translocation is finally stalled, the enzyme complex introduces a double strand break, seemingly in a random site distant from the recognition sequence. Multi-subunit structure determines complex behavior of Type I R-M enzymes. The fully assembled Type I R-M enzyme consists of five subunits which are encoded by hsd genes (host specificity for DNA): one copy of HsdS subunit together with two copies of HsdM subunit form the trimeric HsdS1-HsdM2 methyltransferase complex which recognizes and binds to a specific DNA sequence and bears the methylation function. The fully assembled HsdS1-HsdM2-HsdR2 complex possesses ATP-dependent DNA translocation and endonuclease activities located on its HsdR subunits. The X-ray crystal structure of HsdR of EcoR124I with bound ATP gives a first insight of structural/functional correlation in the HsdR subunit. In this work the involvement of the endonuclease domain in interdomain communication within the HsdR motor subunit of EcoR124I is probed experimentally, confronted with computational predictions and discussed in the light of the fully functional pentameric complex. Noninvasive crayfish cardiac and behavioral activities monitoring system

Crayfish provide a model which is simple, has an easily-accessible cardiovascular system and can be maintained in the laboratory conditions; the model has good utility for water quality assessment and ethophysiological studies. A noninvasive crayfish cardiac and behavioral activities monitoring (NICCBAM) system is discussed in the thesis. The system is inexpensive, has relatively few components and permits long-term continuous simultaneous monitoring of cardiac and behavioral activities of several crayfish. Moreover, compared to other available systems, it provides a novel approach of cardiac activity shape analysis which allows improving monitoring accuracy as well as obtaining additional information on crayfish functional state. The NICCBAM system was evaluated by comparing with the well-known electrocardiography system which demonstrated that cardiac contractions with both approaches were synchronous and that both signal shapes were similar. Experiments on crayfish cardiac activity relative to selected odors and chemicals demonstrated the promising potential of cardiac signal shape analysis, not only for detecting changes in the aquatic environment, but also for their classification.
